Most common problems I see in amateur guitars are -

Setup - neck angle, frets, etc.

Not adhering to good design and trying to experiment before getting the traditional methods and styles down solid. Almost everything imaginable has been tried along the way, and the traditional designs are the ones that worked - you know, natural selection - the lousy ones died out.
