I'm building my first electric archtop with two humbuckers, a 3-way switch and separate tone and volume pots for each humbucker.  How does one deal with the wire so that it won't buzz and flop around inside the body of the guitar?

The little clips that come with fishman pickups are great. You can buy them by the bag. In order to keep your runs of wire short, you can also make a template out of plywood with your hole spacing to pre-wire the controls.
Along with clips, I would cover the lengths of wire with shrink tubing to stiffen the wire harness and to pad any braided shield wire you might use.
